While ideally there would be no filler I don't see why they have to be seperated so obviously. I can see why filler is separated in stuff like naruto or one piece which will probably run till after the end of time but in shugo chara they have an over-arcing storyline and a clear limit on episodes, it seems like they're aware that the filler is inferior to the main story and this way won't taint the non-filler episodes.
